I have flown out of both airports, and each has its perks. I try to fly out of Rochester whenever possible because I love getting home 5 minutes after landing!

When my wife and I flew to Italy 10 years ago we flew out of Rochester and the tickets were surprisingly cheaper than MSP, plus we avoided parking fees. For that trip, we flew from RST to MSP and then directly to Rome, and there was no layover between connecting flights. We have also found cheap tickets and flown to Chicago from RST for a long, fun weekend.
